Conservazione: Crenicichla empheres è valutata dalle organizzazioni internazionali di salvaguardia delle specie a rischio come (VU) Vulnerabile (2018). The main threat for Crenicichla empheres is the alteration of its preferred environments in river beds. To date, there are five hydroelectric plants in the area where the species was recorded: Machadinho, Chin Break, Santa Luiza Alto, Ludesa and Foz do Chapecó. In addition, there are projects in prospecting at least six other ventures hydroelectric plants in this area, which will make the population of the species severely fragmented (ICMBio, 2022).
